In 2004, the club transitioned to a registered company, a move that was intended to enhance its competitive edge. However, this change did not immediately translate into improved performances. By 2006, Palestino found themselves struggling in the league, finishing 18th out of 20 teams, which led to a crucial play-off against Fernandez Vial. Fortunately, Palestino emerged victorious, maintaining their position in Chile’s top division and avoiding relegation.

Palestino garnered international attention in January 2014 when they faced disciplinary actions for their controversial jersey design. The club's traditional colors—red, green, and black—were incorporated into a jersey that featured a map of pre-1948 Palestine as the number one in the players' squad numbers. This design drew criticism from Chilean Zionist groups, resulting in a complaint and a fine of $1,300 imposed by the national football federation. The federation banned the use of the map, stating that they opposed any form of political expression. Despite the controversy, Palestino's stance remained firm, as they expressed on their social media that "free Palestine will always be historical Palestine, nothing less."
